If I use my loyalty coins to book a room (that is free) do the hotels still charge a hotel fee per night?

Yes, you'll pay a resort fee, and unless you have an upgraded player's card you will pay for parking.
Or unless you're staying at Aria or Vdara, and you have one for Cosmopolitan and just park there, like I'm going to do in October. (I'll probably never have it again after this year, but I mega-splurged and had dinner at é last year for my birthday. )
Wynn did not charge resort fee for comped rooms. When I asked about the resort fee during booking, I was told fees are comped as well. This was just a week ago.
